Genetic markers can be used in a number of applications in a breeding program.

- Parentage verification with micro’s or a limited amount of SNPs
- Identification of genes, or genomic regions, related to a certain trait
- Test for carrying a certain heritable disorders for which a DNA test is available
- Genomic selection with a very large number of SNPs
